Many horses suffer from heaves, which is related to allergic reactions to dust and molds. Repeated exposure to the "dusty" hay can cause progressive thickening of the tissue within his lungs which makes it harder to breath. Eventually he may develope obstruction of the airways and collapse.
To prevent this, you could start by limiting contact with the dust as much as possible - most of the time out doors, wet the hay, and reduce dust in the stall bedding. Additionally, there are medications to help open the airways. You should make sure he isn't developing an infection of the airways such as bronchitis before starting any other therapy.
Switching to a good quality hay will do the most good in preventing heaves or other allergic reactions within his airway.
