As far as the sire being a close relative, that won't even be blinked at by the registry. But, you will need to contact them and probably fill out a breeding report so the foals will be eligible. I'm not as familiar with the APHA, but most registries do require this step. They'll then send you the "breeder's certificates" for each potential foal, and you then fill that out where they are born and send it in for registration papers.

You'd be surprised how much inbreeding and linebreeding are done in the breeding world!
